So the dealership is saying I have a leak in the oil filter housing gasket. They are also saying they may not cover it due to my modifications(intake). In any realm could an intake cause this issue or has anyone else had an issue with the same leak?

No there is no correlation between cold air intakes and leaking oil filter housings.. sounds like your dealer is just looking for an out.

So, after some fighting. I was able to get them to cover the replacement.

I am still have a considerable amount of vacuum being pulling in the filler cap. I wondering if this could have caused the leak to begin with. Dealer states it's within spec, but I've never seen a vehicle with this much and it be "within spec".
