Electrical problems

None of my windows work, nor my sunroof, and the lights in the footwells stay on in my B6 S4.

A friend mentioned it could be a bad ground? I checked fuses and there is no issues there. Any ideas? Battery died during the hurricane (maybe due to a short, there was water around the pos terminal), it is charged and working now though.

Definitely could be bad ground. Underneath the battery should be some grounding strips--check those. They probably are rusted out and you should clean them up (wire brush to get some clean metal there, chase any threads to remove corrosion, etc).

When you are testing your windows have you tested them at each door?

Yes tested them at each door, no joy. The sunroof is out and also the power locks are out. I saw on some older models it was a module that controlled all of that stuff, but have seen nothing for this model. Checked the main ground from the battery and it's good to go. Not sure what else to look at.
