If you're ever unsure where a sound is coming from, the best way to narrow it down is using a stethoscope (long screwdriver). Put the tip up against what you want to hear and put your ear on the butt of the handle. You'll be able to VERY easily tell whether the sound is coming from the CF/HPFP or the rear timing cover.

You'll need to remove the HPFP prior to removing the timing chain cover and vacuum pump so you can work on it as you go.

Warranty still? Your valve cover leads me to believe your car is an 05 or 06, and would be out of warranty unless you had a weirdly late delivery date on your car. Let us know what happens. They typically don't want you pulling the hpfp and follower on your own so I hope they don't give you any shit for it

That's pretty f'ed for 41k miles on it. Make sure they find some missing piece running down your motor

Oh so then silver valve cover us the earlier style? I thought the black was early models and silver was later models

    Been there... PITA!
If you are covered under warranty make sure you push them to replace the entire engine or at very least the Cyl head and drop the oil pan to clean it out.
Honestly, I'd put it all back together and ask them to check the fuel pump. They'll likely look for any excuse to not cover the work under warranty.

You will have to be a very late 2006 to be covered still. I'd check your prod date asap.
