    It looks like your sunroof drain tube came loose from your sunroof frame causing water leak into the car.

    Water stains. Fix the leak and they will cease, to erase them try some matte finish interior detailer. It worked on a friends car

    I have this same issue on driver side A-pillar. How do you reconnect the drain tube?

    You can try pulling off the C-pillar trim and carefully pull down on the headliner and you should be able to see where the drain tube connects to the sunroof frame. If it's still connected to the frame check the plastic coupler at the end of the tube and make sure it is still plastic welded to the tube. They can leak between the coupler and the tube. If it's not fully sealed you can seal it up with a water proof urethane or butyl cord/dumb dumb.

    Fix leak

    Then... clean it by simply rinsing... I had some stains like that and I rinsed the whole piece and it dried evenly and without staining.

    Driving with the rear windows down/cracked in the rain maybe? I wouldn't imagine the drains would still be present or even if they were, how water would get to them without a sunroof.

    Do the roof rail slots seal completely? I've noticed they have depressed a bit since I have owned my car. The stains come out with just some water on a rag and wiping on it a bit.
