So I've been thinking of tuning my car for some time now and came across this on APR website:

    https://www.goapr.com/products/ecu_u...gen3_long.html

the numbers look awesome, how do I know if I have a gen 3 motor? I have a 2013 S-line

    I think that would be a gen 1. Gen 3 is golf R and S3 I believe. And B9 a4.

This should be what you're looking for. https://www.goapr.com/products/ecu_u..._long_b85.html
Compared to the B8 this motor is slightly revised and they fixed the dreaded oil consumption issue. The best part is you can run E85 tunes now :)
Enjoy that car man, unfortunately I didn't do my research and got a high mileage A4 with a bad oil consumption issue

^ E85 only if you have an auto, the MT cars aren't capable. The gains from the regular tune are still significant.

In the US, the 2013+ B8.5 A4 has the EA888 Gen 2 Valvelift engine.

I believe it was just European-spec B8.5 that had the Gen 3 engines.

Did anyone ever find out why the manual cars were not designed to be E85 capable?

I have no idea why, but it sucks, I'd love to have the ability to run the E85 tune
