Will they work with stock B7 S4 rotors? What exactly is required to run them?

Yes, but not ideal. You'll need caliper bolts Make sure its the 18z calipers.

They make two versions of the commonly swapped "Touareg" calipers. You'll want the "18Z" version, as 17Zs only use 330mm rotors. 18Zs only came on the V10 TDI Touareg, which are almost unicorn rare, so you'll be looking at a Cayenne S/GTS/Turbo or Q7 to get a set. Or of course, pick up a set here in the classifieds.

You'll need mounting hardware similar to what quattroism linked above (I sell for $35 shipped), and it's also a good time to upgrade to stainless lines.

I was under the impression that the offset/height of the stock S4 rotors is incorrect for use with 18Zs. Is that not the case?

ML55 rotors are the best choice if you want a one-piece solution as they're the proper offset. Otherwise, Girodisc makes a set of 18Z two-piece rotors that are great. JHM has a 2pc offering as well but I prefer Girodisc over JH in this space.
