I am currently facing the same issue right now. I am installing a 2002 manual 2.7T motor/harness into my 2000 automatic chassis.

The 2000 chassis has a 2-pin round connector (one for the starter, one for the alternator), the 2001 harness has a single pin plug. I will be verifying the following this week, so please do not take this as a guarantee of fact... but I believe the single-pin is the 12v power supply signal to the starter motor spade connector. The alternator connection in the 2002 wiring harness is near the end of the passenger side of the harness, past the ICMs. I plan on verifying with a voltmeter while turning the ignition this week. Let me if you can confirm this, in case you beat me to it.

I have swaped quite a few and never saw this I scrapped the a6 so I cant look at harness on it but I will post some pictuers. luckily there is only three ends on harness and 2 are both larger gauge battery wire for alternator and starter so this must go to starter solenoid wire but I don't know if its activated on a ground or positive. I too am planning on a test and seek mission .

Ok so the harness was different did not have exciter connector for alternator and starter solenoid different also oil sensor by filter different . I pulled motor again and put old harness on it both motors were apb. Now all wires are correct .
I think this motor came out of an a6 manual car . Now I get to put it back in again what fun.

Ok so by swapping harness I should have no problems? And they both have same engine code?

    Yup, APB.

The oil psi sender and the plugs up by the psteer res are different also.
Shit gets even crazier if the new one is a BEL.
