The ECU was replaced, I am not sure whether the HVAC system needs to be programmed or not. Or maybe it is low on freon.
HVAC has some electrical components to adjust air mixture inside the cabin, but the cooling actually occurs via the high/low pressure lines, compressor and evaporator; meaning that it's not something that you can recode or adjust with Vagcom. I'm not sure about the climate control unit itself, luckily I've not have to troubleshoot mine.
Where are you located? If you can't get cool air by manually adjusting the various flaps then you really need to get some gauges on the high/low pressure lines to figure out the rest of the story.
when you turn your AC on does the second Fan come on? do you have a vacuum gauge? If so do you get a little vacuum drop when you turn your AC on? (you should see a drop, this mean it is engaged and load is put on the engine).
If you're in Houston or near by then I can help you out with gauges, if not then you'll need to buy some or take it to a shop who can just get the readings for you. I got my gauges from Harbor Freight, I think I paid $49.99 or $54.99 for them at the time. Comes in handy when you live in a stinking hot city like I do.
