So i wanted to clean the boot on my shifter, so i undid the knob and pulled off the trim that holds the boot in place and cleaned it, i put it all back together and that same day second gear occasionally started grinding when i was downshifting.. think i screwed something up taking the knob off and putting it back on?

Unless you loosened the bolt that attach shifter to transmission, which you can't do on accident, then no.

Realign the shifter for shits and giggles...

If you're still grinding it could be your syncros (very common)
