I'm not exactly sure what you mean here. Are you asking if the water/snow will get into the intercooler and the motor?
If thats the case, no water will not get into the system.
Look at this photo:
See how the face of the intercooler has alternating rows of fins and solid sections (charge rows)? The air flowing into the end tanks goes into the charge rows and gets cooled as it passes through the core. Any water from rain that goes into the fins will not affect the performance of the car/IC.
If the install was faulty and there was a leak somewhere in the piping, that is a different story.
