I know there are differences but I'm not sure what they are exactly. There are differences in the block and the water pump is different.

if its a b5 up to 1999 its an AEB block with the 058 block and big port head... 2000 is ATW which is 058 block and small port head... 2001 is 06A block and would be compatible with a B6 swap and vice versa....

That is your answer right there.

FWIW: The TT motors are based off an 06A block like the B6 AMB. I have one (AMU) in my Avant. You'll need the longitudional oil pump pick up, oil pan and accessories (ac alt ps etc)
