I just bought a 2006 CPO A4 in the San Francisco area, and regrettably, from the sound of your post you did not in fact get a CPO. I don't want to jump the gun, but the way you ask the question about separate paperwork is the indicator to me.
When I even showed interest in the car, the salesman took me inside and showed me a separate Certified Pre Owned folder, in which it had the 300-something point checklist of parts and things they check when doing the Certification. This was passed on to me when I closed negotiations and bought the car, and was a very pronounced, obvious component in my overall paperwork file on the car. The shiney silver CPO folder also includes a CARFAX report and additional copies of all service records, which on this particular car had been done at that same dealership I was purchasing the car from.
Unless you signed....whatever it is someone signs and pays $$$ for to have the option of "taking back" a new car...I'd say you may be in a tight spot, but the last thing you want to do is start getting ideas that the dealer did something to you intentionally. First, approach them calmly and say you believe there was a mistake with the salesman on which car you actually wanted. If they try to dick with you, then start getting in their faces.
For now, I hope for the best and that you got Certification. If not, you are still able to essentially pay Audi to perform the said Certification process, in which they do the 300 point inspection and bestow it with the CPO title and extended warranty. Of course....you have to pay.....
