Well in my opinion, the MB Quart Q series sound effing' great. Awesome bass, good mid bass and all the highs you could ever want. They make a custom plate to fit the 5" in the doors. When your replacing the rear deck's, have them custom fit a set of 6.5" Q series in the back with an arched fiberglass tweeter pod so it's projecting the highs toward the font, making them usefull for you the driver, but keep the 6.5" mounted almost flush. That way you can get good acoustics with it bouncing off your back window.
With amps, i have always been very partial to the Rockford Fosgate Power series. Especially for sub amps. Their mono amps are very solid and can be drivin' extremely hard with no shut off(provided you upgrade the altenator). Ther MESA technology is really really good. However, for your highs, I would go with maybe an Eclipse Premium 4 channel running your rear deck and rear doors. Then get another eclipse two channel for your fronts. You may want to look into the new Kicker digital amps, i've heard good things about them.
With your head unit, Eclipse makes a very solid screen unit. I've heard decent things about the alpine units as well. You might want to check with the B6 guys, I think Hyperspeed has a really nice HU.
For your subs. Depending on how much bass you want. Im assuming you have some class and want enough to be heard, but not to be obnoxious. I say fiberglass a Eclipse Titanium 12" into the side of your trunk. 12" is going to give you a good hz range, but still stay really tight for rock music. Of course, if you want to be really loud, just do two 10's or 12's. That will beat your ass. Make sure, if you go with two subs; You get a mono amp for each of them. Two channel subs amps just aren't going to cut it when your running hi wattage like the titaniums. Do not get a cap, waste of your money. Upgrade your alternator or you'll find yourself looking for a jump often. You also might want to get a second battery to run your stereo gear off of. Just mount it in your trunk. Your local audio shop can do that for you.
Dynamat your trunk, deck, and doors(all four). If you really want good SQ on the inside, I recommend taking out your headliner and floor carpet and laying dynomat through the whole car. It's going to be dead solid, dead quiet and the acoustics will be amazing. And it's light as hell, so you won't gain much poundage. From that anyways. You can expect your stereo gear to add close to 250-300 lbs depending on what you do.

And if you do one thing right, please please please get some hi quality speaker/grounding wire. That's the last thing you want to cheap out on. You'll kill yourself later when you hear tons of white noise and pops.
