Its probably good for me to start with some context and what I've already done before going into questions I have / any advice as I continue so here it goes:

I had a 2012 A6 3.0 with a dual pully stage 2 tune from 034 motorsports that was hit hard last year when I was hit by someone who turned left on a red into me. Good news was I was OK and insurance paid out and I ended up buying the car back for cheap ($1500). With the extent of the damage I knew it wouldn't be worthwhile to try to repair the body however there was no damage to the engine and transmission. I ended up finding a 2013 A6 3.0 with a locked up engine for cheap and have started the long process of pulling the good engine from the 2012 and swapping it into the 2013.

Right now I have the engine split from the transmission and have been working on rebuilding it (while everything is mostly in good shape, at 170k miles on it there is some maintenance that I have to do if I want it to last more than 20k miles). This leads to what I have planned already:

Timing chain, tensioners, and guides (I noted that the chain was beginning to slap the side of the head. not bad but chain needs to be done).
Supercharger intercooler core replacement (noticed when taking it off that there was sludge from the beginnings of a failed core near cylinder 3).
Valve stem seals (Have known that they were leaking for awhile).
Full valve cleaning and reseating.
Injector cleaning.
HPFP piston upgrade (finally getting around to it).
Dif fluid change (front, center and rear).
Motor mounts (old ones completely shot).
Deep cleaning of heads and outside of engine.

With those plans, I wanted advice on the following as well as if there was anything else I should do (I don't plan on digging into the bottom end of the engine):

I would like to keep my tune and I do not want to have to relicense VCDS. As a result, I plan to move the ECU as well as the components for the ignition. Is there any other components that I should move over to avoid component protection issues (other than the 7 modules) and do I need to move the cluster? Note: I don't care that electrically the car will believe its still the 2012.
As I currently have the heads off, I was thinking about going ahead and polishing the intake and exhaust ports (not porting). Is there anything that I should be concerned with in doing this?
Is there any other maintenance / performance work that I should do while I have everything out of the car (currently timing chains are removed, accessories are removed, heads are off and have their valves, cams and lifters removed)?
