Belts are squeaking. Hard to diagnose exactly where. Can I run the car without the supercharger belt installed to help isolate issue?

I would think so.
However, I wouldn't recommend trying to drive it.

No issues with that, man.
Having recently diagnosed a chirp-y belt myself, I'll suggest you check the alternator pulley. It's a clutched/overrunning pulley that's a wear item.

You can try spraying some water on the supercharger belt to see if the squeaking stops. If it does you need to most likey replace the belt and tensioner

Did I need any special tools to remove the alternator pulley? Just did the accessory belt tensioner and unfortunately that did not fix my issue.

If it has a one way clutch, then yes, there's a special tool. I don't remember off the top of my head if it does.
