So I've got a 99' C5 A6 and I have water leaks inside. First thing I did after buying it was clear the drains under the batter and brake booster (I also cut them so they won't clog again, or as often). They were pretty bad so I figured that's what the previous owners leak was. Then I was driving in the rain with no obvious leakage until I sat idling for a long time, then I tapped my foot and heard water, sure enough there was a small puddle. I parked it in my grandpas shop and the next day I cleared the sunroof drains (I could not see the rear drains at all). Then it rained again, I look and my floor (drivers side) is completely wet, so I went to my grandpas shop again and put silicon over the hood release cable boot, poured some water over it and all the water went straight to the floor, so I looked at the ECU box and there was a 1/2 inch gap by the seal where water was going through. I put silicon there and made sure it was sealed. Drive around for a couple days and then I notice my drivers side front floor board is pretty damp, and the rear drivers side floor is even worse. So once again I parked at the shop and took the drivers seat out to try and dry the carpet out. I'm at a loss right now... the headliner is perfectly dry... I poured some water over the windshield and sunroof but none got inside the car this time... the water has no smell, so it isn't the heater core. The door seals look good. The passenger side is completely dry and I've had no leaks over there. What else should I check out?

Sunroof take compressed air and blow out the drains to the side of the rails. Do it gently but make sure you maintain a steady flow

So I did clear the sunroof drains as mentioned and they have clear flow. I noticed the body seam was completely missing and that a lot of water was getting in through there so I took the hood and hood hinge off and completely covered it with silicon. Started driving around a bit after not being able to replicate the leak in my shop, first day was fine, no leaks. This morning (day 2) i noticed my carpets were a little damp, looked under and there was some water (not a lot). I noticed the drivers wheel well liner is missing.. could this cause water to get in? Maybe the bottom half of that body seam needs to be sealed and when I'm driving it sprays water there? I'm not able to take the wheel off at the moment because it has wheel lock keys for every lug bolt. Im at a loss. I've covered up almost everything I can possibly think of.
