Has anyone upgraded from the factory brakes on a 2016 A7 and if so what did you go with? Also has anyone messed with caliper covers to dress up the factory brakes?

I asked about this and got nothing. I would have thought someone would have adapted some kind of Porsche Brembos by now. 18z for example. Maybe someone will chime in this time.
I have seen Stoptechs mounted on forum members cars though. I'm sure there are kits available but I'd rather get some used P-car parts and refurb them with all fresh seals and then clean them up with some added Audi decals.

Why not upgrade to S7 brakes for the A7. The S6/S7 brakes are huge.

http://brakeperformance.com/ are the ones i had on my 2 s4's they have drilled and slotted and help breaking a ton

I don't know if you'd call it upgrade, but I swapped in the Akebono Euro Premium ceramic pads on all 4 sides on my A7, and it stops as good if not better than stock with practically zero brake dust.
I've used them with stock rotors as well as the Centric High Carbon plain rotors...same results on either.

I went with the slotted and drilled rotors from http://brakeperformance.com with Akebono Euro Premium ceramic pads and couldn't be happier. Better feel than stock and much less dust.

The drilled and slotted rotors I bought from brakeperformance.com looked good and performed well, but made a distinct "whizzing" sound that only went away during braking. I'd get slotted only if I were to buy from them again...
