So I had a chance to take better S-line pix, I thought I made this post but apparently it never went though: enjoy

Is there any difference besides the exhaust?

One difference: on the S-Line the rear exhast valence is painted...on the S4 it is the greyish-black plastic color. The valence is the same shape though, they both have that little lip. The regular A4 has a different one, it's the grey-black plastic and doesn't have the lip.
Don't see any other differences. I guess the 2006 S4's have a "V8" badge too?
I see that on the S-line package they use the S4 trunk with the built in spoiler

It's gonna be really hard to tell the difference when you see one on the road.

There is the classic S4 brushed aluminum sideview mirrors. In this particular case, the S-Line A4 has the standard headlights while the S4's all have the adaptive Xenon headlights standard and you can tell from the glass balls within the headlight housing.

You can get the same headlights on the A4 too. But yes, the polished mirrors, hood grille, rear pipes, and of course badging are all the visual cues one would look for.

The 2005.5 S4 came with the same RS6-style wheels. The 2006 S4s now come with the BBS CH-style wheel. It's all quite confusing I know.

the 05.5 S4 has the same rims as the 06 S-Line.
the 06 S4 has BBS CH style rims. I personally don't dig that style on these cars.

as long as the s-line owner doesn't swap the mirrors it should be pretty easy

I'm hoping the brushed aluminum RS 4 mirrors will be an easy swap along with the RS 4 front grille. [cool]
