Hey so i got a 1998 Audi a6 2.8 quattro and im trying to put in an aftermarker stereo. So far i have took out the stock Bose stereo and got the wires out. I have also bought the Audi/VW 1993-2004 Amp Integration Harness Aftermarket Radio. So i want to know how and where to connect the wires from the car to the harness. I have pictures of both the car harness and the wiring harness i bought on my profile.

Is it the Metra 70-1787 that you bought?
Connecting the harness to the car should be straight forward, each of the std connectors will only plug into one slot on the harness you bought. Your real issue is wiring the your new head unit to the purchased harness. You'll also need an Iso to DIn Antenna converter plus power for the antenna booster depending on the headunit you have.

Be sure to disconnect the negative terminal on your battery before you touch the electrics.

If you're not sure what I am referring to above, I suggest you have a professional installer do it. The cost should be nominal and a lot less than the repair cost you'll have if you get it wrong.

Yes it is the Metra 70-1787 that i bought and the guy at the store asked me if i wanted to listen to the radio, i dont so he said i didnt need the antenna cable. I understand how to connect the wires from the harness to the stereo that i bought, what i dont know is which square things i should connect to the car.

Here is a video of all the stuff that i have bought and my car

Connect each factory harness plug into the appropriate plug of the metra harness. You can't get it wrong as the plugs are designed so you can't stuff it up. Check the location of the tab on each plug of the factory harness - high, middle & low. The small brown plug is the h/u ground and the round one is an ISO antenna plug.
