I'm wanting to upgrade the subwoofer to increase the low end bass. Nothing to dramatic but more depth all the same. I have the Bose surround dsp system at present in my 2007 A6 le mans
My local car audio shop doesn't want to know as he said without stripping the lot he'd probably make it worse! !
Any suggestions on how to incorporate a better sub/amp into the existing setup and without having a subwoofer box taking up space.

The sub amp is your bottleneck. Replace that first, and if its not enough then you can swap the driver in the oem box.

Can you recommended an amp? Also I believe the biggest speakers in my setup are the door 6.5". What would be best to replace them without messing around with the wrong ohm speakers

You just need an amp the can handle the (min) impedance of your speakers. Bose drivers are notoriously low, but fortunately so are the impedance thresholds of most car audio amps.

In my other car, the Bose subwoofer employs dual 6" woofers rated at 1 ohm each. I installed a mono JL Audio sub amp stable at 2ohms and wired the stick drivers in series. Not only did it triple the output of the sub unit, but it circumvented the Bose x-over as well. Win-win.

Replace the current sub/amp with a stealth sub box setup and new amp.
Without a new amp & sub + box, you are tinkering around the edges and won't come up with any significant improvement in bass response.
