I recently replaced the engine on my 03 A4 (1.8t Manual), the car had 98k miles on when I took it off the road , and to make a long story short, after the swap is completely done and its back up and running it is showing 118k.... I was certain that the ECU controlled the mileage, and I know for a fact that the motor I put into the car was out of an 05 with 45k miles on it, is there a chance that somehow my mechanic swapped in the wrong ECU or is the mileage controlled by something else that im not seeing here? Thanks in advance guys.. [confused]

On the B5, you can use Vag Tacho to change the odometer readings (not that I recommend people doing this, but people like to do this when swapping clusters or doing an engine rebuild). You may be able to do the same with the B6. And mileage should be stored on the cluster, not the ECU.

Is doing this trackable? I mean If I bought a car that says 50k on the odometer but I have someone who knows what there doing look at it, could they tell or not if it really has 90k?
