Maybe it has something to do with the little molding at the bottom, because 96 and 00 models have different moldings, do they not?

The lower one. Im pretty sure the 96 model has no molding at all, while the 2000 has a little square piece at the bottom. near the rear door.

According to the factory parts manual ETKA (ver. 7.0 update 622) all B5 models from 1996 to 2001 (2002 for the S4) use the same rear 1/4 panel so the sheet metal is the same but parts that bolt to it can be different. I have a 2000 A4 with the S4 front bumper and side skirts and it all fits flush like it was meant to be there. I do have the factory A4 rear bumper painted body colour but I doubt there would be a problem fitting an S4 bumper.

Yeah, that little square piece attatches to the rear quarter using a clip or two on the quarter panel. If the earlier models dont have these mouldings, youre gonna have to improvise on attatching the little square molding piece. Other than that they should be identical, to my knowledge atleast.
