What is the difference between the 2 engine codes? For that price it might be an idea to build up a new engine now when you consider the timing belt repair and carbon build up cleaning. Would that include the head?

In the past, VW uses an 'X' to denote reman'd. So the $500 additional, in this case, gets you a new motor instead of the remanufactured motor.
No idea if the 'base engine' comes with the head or not. It might, as the same sale lists the head for $499
