So I have been reading up on how to run a power wire via the engine bay nipple... but my question is, how do I get the power to the trunk-o-funk for my amp and SUB? Some post say go under the center console somehow, others say avoid the door sill.
ANy good explanations on how to run the power wire? How can I remove the door sills?

I ran my power & ground down the passenger side. I pulled my seats and carpet to run everything through factory routing & grommets.
If you haven't done an install before, I highly suggest not using the Audi as the car you learn on. Take it to a shop and have them run the wiring for you, then you can ensure it's done right. [wrench][up]

true...although knowing is half the battle.. I discovered today I can run the power under the side door sill very easily, seems to be some sort of GAP... Maybe from the previous owner..
How do you remove the rear seats?

Buy or barrow the Bentley manual for instructions for rear seat removal.
There is already wiring run down the right side, and enough room for the amp power circuit you are adding to the trunk. Yes you will need to remove any interior parts that block access for the installation.
Not all install shops know what they are doing either, Car Toys in Seattle, really hammered my upholstery running wires incorrectly, and destroyed the HU trying to remove it from the dash. four hours later, all I has was a broken HU.[mad] After I went ballistic in the store, they agreed to pay the dealer to fix all the screwups and a new HU.
Funny how unknowns are often blamed on the PO! Even when the PO had nothing to do with the specifics involved, the PO always takes the heat.[:p]

Well, I gave up and went the installed route from one of the local audi stereo/aftermarket intstallers.
Went with the following
JL G1700 700 watt 2 ohm or 350 4 ohm Mono amp
Street Wires 1 farrad capacitor
Street wires amp install kit 4 guage
JL W3V3 12 inch sub with sealed JL box.. sounded nice in the store.
All purchased installed including wires for $700... could have saved 100+- but not worth it.
The goal is for clean sound... not to shake the car loose. But apparently I could if wanted (new to the game not a double 12 kind of guy).
I went with the w3 because of the accurate response vs a standard ported 12 (sloppy imho).
Anyway, wish me luck, install is this thursday.

My best advice when shopping for an installer...ask them specific questions to make sure they've worked on your make/model car before. Ask them what route they'll take with their wiring, and if there are any quirks with the car that'll make it challenging/difficult (dead give-away on their knowledge) If it's the first time that installer has worked on that type of car, the installer has a learning curve as well... although his will be much, much quicker then the average folk, there's always a chance of something going wrong (diagnosticator was unfortunately an example of this)

1st Q I asked was have you worked on audi B6 before.. Absolutely was the response... They have been in business 20 years, and the youngest installer has 11 years experience. I was extremely comfortable with the staff, they actually talked me out of a head unit and full speaker replacement. Highly recommended, and apparently one of the guys is WAY into Audi. Name of the place is Audio Sensations, located in Exton and Pottstown PA.
